Isn't Ubuntu Touch based on AOSP? Why can't it run .apks natively?

      No, it isn't.

Why does it say so here then:
Official Ubuntu Touch ROMs are based on CyanogenMod 10.1 which in turn is based on AOSP 4.2.2.

That's because Ubuntu used to run in a chroot under Android, but that's outdated information. See here and here.

Thanks, but those links still seem to suggest that it "initializes android inside an LXC container during boot" - what is the limitation that prevents it from running Android apps inside that container?

They initializes the kernel and some hardware near services to be able to use the same drivers,
making it very easy for phone manufacturers to support Ubuntu if they support Android (and it's
also super easy to port Ubuntu to a phone with Cyanogen Mod support). However they aren't
launching any services for handling API requests, nor Dalvik, frameworks or anything else that
is needed for Android apps. If they would do that it would basically be a complete Android
                  system running.
If they want Android app support a much better way is to port Dalvik (or Art), the framework,
and map the API to Ubuntu. Or use an already stand alone Android app environment (like Myriad
                  Alien Dalivik).
